PSScriptAnalyzer as some annoyances and we hope that you know workarounds for them :
1) It's great that we can disable "Automatically analyze scripts on every run", but how can we manually start analyze scripts? We have expected to have a "analyze scripts" in the Run Panel, so that it can be started if needed.
2) If we disable "Automatically analyze scripts on every run" and start the debugger, how can we set that the Output panel is active by default an no longer the Tools Output panel?
Unfortunately, defining a user Layout as a Debugging Layout does not save the default panels

1. You can uncheck this feature in Options->Editor->Analysis->Automatically analysis scripts on run:
2. The Tools panel displays an output from external tools (such as PSScriptAnalyzer). All the output panels focus when there is output. You can change this in options as well:
3. I'm not clear as to what you mean here. When you define your own layout and Autolayout is enabled, make sure you configure it in Options->Panels.
