The problem is that you do not use the built-in publishing mechanism and directly edit files inside the IIS environment. If you sandbox your web project in a local folder and publish either to your local IIS or the remote IIS this is not an issue since PrimalScript does not publish its own pws file....

Oh, I noticed that you never replied on whether you are using PowerShell 1 or the 2.0 CTP. Please let us know and include what OS you are running this on.
