These are not messages from the PowerShell Studio installer, but from the SAPIEN Update tool. If you do not specify a certificate it will use the first one it finds. Can you indicate where in your certificate store your certificate is installed?
The windows dialog browses the personal store of the logged on user.

Just to make sure no file inside the installer poses a problem, I have installed the latest build on a variety of machines and no virus or malware alert was issued.

This is a standard Windows dialog, not a dialog under control by us.
Can you confirm you can access certificates from Windows settings and that you have in fact a code signing certificate installed on your machine?

It does not open the config file in that manner. The .config file is usually required and should not be tampered with.

.NET applications generally require the config file. PowerShell is .NET based. That is how Microsoft designed that. We would not generate that file unless it is necessary.
