No need to investigate further. The culprit is Fujitsu NetApp Storage System. I created a repository from a standalone server share and the folders ended up in alphabetical order.
NetApp caches the contents and strange things happen every now and then.

Oops, they indeed are sorted alphabetically. My bad. The problem still remains. The folders end up in random order if I use network drive as source. I'm using Version Control 2015 (v1.0.109, 64 bit) in Windows 7 Enterprise (English, 64-bit). When I create a new repository, the folders show up in random order.
